Is there just the one large round duct going out the side or other that I can't see?

What is under the A coil?
I would not move the A coil up. It is already bad enough where it is with the low ducts.
You probably will be best just putting it in the return.

   Under the A-coil is a rack that sits on the furnace about 3-4 inches tall. 
My HVAC buddy stopped by today and is gonna make a new return box to hold the filter and hx.  Existing filter is 16x25 so I am thinking just getting a 15x24 hx from freeheat4u.
