the new 350X is only about 1000 more than the old style 400DCSS and is more efficent too. Sorry about the delayed reply I have not been on the PC  too much lately :)

I have only used 309stick in the field to weld 409 but in the shop i would use 309 wire in a mig as long as it is acontroled environment. ie no wind.

How many zones in the house? What size piping on the exchanger? 1or 1 1/4? A 60plate will come with 1 1/4 piping. 2 or 3 zones on 1in is ok but more will reduce the flow thru the exchanger not allowing enough gpm to the zones. Most baseboard requires 3gpm minimum. So if 3 zones are running it is trying to push 9 gpm thru the plate. You can pipe 2 BPHX in parallel to increase the flow, so both get the hot supply and there is no temp decrease by being in series and the 0011 will give you enough gpm from the woodboiler to keep up with zones. Or you could use a tube and shell style exchanger for pools with 1 1/2 piping and have high gpm thru the exchanger. I used one on a church with 8 zones and 2in piping and it worked great. It was 500,000 btu you may not need one that big but it is an option.

After your done scraping off the inside, coat the lower areas with used motor oil so it will preserve the exposed metals and prevent rusting,or keep it to a minimum. Over the summer the cool water will sweat inside the firebox. keep your water topped off and cover the stack to keep rain out. :)

Heatmor has a new furnace 350X that will heat 8000sqft that is replacing the 400 phase 1 and 2 models. This furnace output is the same as the 400dcss but more efficient. The firebox fits a 30in stick of wood and has 9 secondary flue heat transfer tubes. Using less wood to heat the same area.

you should use 309 to repair your furnace and you have to remove all the water or sediment if it is on the bottom. if you have someone that can help you, then you can use a shop vac to create a small amount of vaccum in the tank so the water will not effect the welding.
